He's the 'baddy' in the Xmen comics / films. He basically has the same intentions as the Professor X (the good guy), IE: To make mutants accepted in the modern world, only he goes about it the 'wrong' way and where Prof X tries to turn peoples opinions by doing good, Magneto believes mutants are superior to non-mutants and plots against them.
